The Smart mailboxes in Apple Mail seem to have tied themselves in knots, incorrectly filtering and refusing to accurately report read items. This is using the default 'Arrived today', 'last 7 days' etc.
Any suggestions to reset etc.?

You could try rebuilding its databases?
