I had been noticing this for quite some time, so I don't know when it started to happen. At least in my GTK theme (smooth engine), if the "output" view is supposed to be hidden, it still has a height of 1 pixel. You can see the scroll bar on the right, but the rest is garbled. Actually, it seems that it is not even redrawn, i.e. when I start scite from an empty desktop, the desktop background is still visible in that one row of pixels. I found out that the same thing happens if I make the window small enough so the normal editor is just one pixel high, too.
