The maintainer scripts of nagios-plugins (1.3.1.0-4) and
nagios-statd-server (3.09-3) overwrite any changes made to /etc/nagios/checkcommands.cfg unconditionally.
If it's in /etc, you have to keep changes made by the local admin.
You should probably place it in /var/lib/ the way you use it.
Also, the current comment does really not make much sense at all: hades:/etc/nagios# head -n4 checkcommands.cfg

In command.cfg you say that local plugin definitions should be added to
