Question about video issues

Hello.
This question might be somewhat off-topic, but I hope someone can at least point me towards the right direction for solving the problem.
I'm having issues with some applications (mostly games, but also some seemingly native GS/OS applications), in which move the mouse pointer erases whatever is the foreground, sometimes replacing it with black squares (following the mouse pointer, thus
causing a wide black stripe on the screen; an example of such application is “Ugly Duckling”), sometimes with white squares/stripes (e.g. ORCA graphical editor), and sometimes with traces of previous screen content (e.g. King's Quest 2).
I tried to swap ROM01 and ROM03, and it didn't seem to do any good.
Of all the applications that I tried, the only one for which I found a workaround was KQ2: when I boot it from floppy, without going through GS/OS, it seemed to work perfectly, both with ROM01 and ROM03.
Is this a known issue, preferably also with a known fix? If so, how can I fix it?
As additional information, those issues happen for me with KEGS 0.91, 1.28 and 1.29. I run them on Linux.
(I am an old not-enhanced IIe user, who's just recently developing interest in retro-computing, having just some months ago resurrected the IIe of my childhood, some 39 years ago, but I have never used a IIgs.)
